A given model element may appear in more than one diagram. Thus, when you delete it from one diagram, it may still appear in other diagrams. The Delete from Model command on the Model menu will delete an element from every diagram in the model.
If you erase one or more elements from a diagram and all of those elements only appear in that diagram, those elements will be deleted from the model automatically. But if the erased element appears in other diagrams as well, you will see the Nodes Deleted dialog:

In the top half of the dialog is a list of all of the elements that you erased. Check the box in front of each element that you want deleted from the model as well as erased, and then click OK.
